is there a way to renew 2009 membership online and still receive the discount for being part of a pdga affiliate club?

Only if your affiliate club has already renewed for 2009. We did ours...

so where does it happen, is there a dropdown or a special link just for the club or something?

At pdgastore.com choose Affiliate Clubs in the left column.

Make sure to check off the discount in the form.
